This issue is not specific to type of cytometer, but is a universal problem encountered by most of us who have been sorting for awhile. I have to weigh in on this one as well. In addition to all of the measures recommended by Andy, Marty, Carol, and others and in addition to making sure the counts of the cells are accurate just before beginning the sort, we have found that the reason some investigators cannot recover the number of cells that they had hoped was because they did not spin the collected samples hard enough or long enough. We find that the counters on the cytometer are spot-on (10%) almost all the time as long as counts are done on the sorted sample before any centrifuging is done. This also happens to be one of the main reasons we see cell loss during sample prep as well.
