FACS Aria and LSRII Red Laser

I've been trying to find out why there is a difference in the intensity of the Red laser fluorochromes on the LSRII compared to our Aria.  When we run anything (i.e. - rainbow beads) we see about a half decade decrease in intensity in the APC and APC-Cy7 signals.  We have the identical configurations and filter setups on both machines.  I've heard conflicting reports from BD, they said the differences could be attributed to the fact that the machines have different lasers and flow cells.	My PI talked with someone else at BD who said that it sounds like the LSRII may be misaligned.  BD then told me that they doubted that the LSRII was misaligned since the CVs were actually tighter on the LSRII when compared to the Aria.  I'm still trying to get a straight forward answer from the higher ups at BD, but if anyone has a suggestion it would be appreciated.
