we have used CFSE with bacteria (see Logan RPH, Robins A, Turner GA, Cockayne A, Borriello SP, Hawkey CJ. A novel flow cytometric assay for quantitating adherence of Helicobacter pylori to gastric epithelial cells. Journal of Immunological Methods 1998; 213: 19-30 for our experience with Helicobacter). I think longevity of staining will depend on how fast your bugs divide.

In your hands, how long did the dye remain detectable? I'm thinking of a
phagocytosis experiement involving Staph aureus and macrophages, so I need
the bugs to be "detectable" for a long time (>6 hour if not days). I need
to do some leg work but do you or anyone know if CSFE can be used in
bacteria?
